dr_46 the exhaust your using creates less back pressure to the engine, back pressure basically puts some of the unburned gas and petrol mix back into the cylinder as well as stopping as much of the fresh charge going straight through the engine, it richens the burn and makes the engine run as it was designed.
Your airbox lid missing creates an effect which reduces the restriction of airflow into the intake manifold which basically puts more air into the engine, if you add more air without more petrol your burn gets leaner, possibly to the point where it detonates before it is ignited by the spark which changes the ignition timing. This early detonation makes the burned petrol and air expand too early so the pressure wave hits the piston rising in the cylinder before it should and puts incredible stress on the engine components, detonation is very bad.
Your running more air going in and letting the exhaust gas out faster, your not doing your bike any favours. This is probably not quite as accurate as it could be but its the general idea. Everything i know if self-taught so im sure i could be wrong in parts.
Don't run it how it currently is until you have changed the jetting to suit.

I think you could spend alot of time and effort and cash getting your bike running as you expect it to. If i were you, i would take it to a tuner and get them to re jet it to suit your exhaust. If you do try to do it yourself and run it too lean, you could end up shagging your engine and costing lots more money.
On the search engine, if you select view results as posts, and only search in the v4 section it will return far fewer results.

I have personally posted in over 20 thread with the settings I have used and do use for my bikes.
I have an NC30 with RVF carbs..no airbox lid, half system etc etc..

Whta are you trying to achieve with this bike? Is it a race bike? Are you happy to refersh it after it eats a lot of grit and shite that get into it? I know it is a ballache..and I know how you want to mod the bike - but it works best in 99% of the situations with the standard settings..
I have a modded set of NC30carbs, modded tray, HRC slides, springs and stacks. Mahoosive jets, fancy pants needles...and I cannot get it to run right. SO, on my race bike, I run std airbox, std carb settings and it is the nicest thing to ride....so much nicer than my road bike is which has had years of fettling and tweaking to get a decent curve on the graph.

dr_46 you could try to find a local dyno centre that has previously tuned the same model bike as your and will have the jetting graph on their system. Pop down, drop in the jets they fitted to the same bike, a dyno run to check its working the same and your away. I wouldn't remove the airbox lid unless you get it on a dyno, thats a major change.

That's probably the best thing to do!
You can set it up to run without parts of the airbox but it can be a ballache jetting it and often other carb parts are needed.

You will need to change the jets to suit the tyga exhaust anyway.
