Ahh I'm running a motobatt one now, working fine.
I wasn't saying it was the type of battery that was wrong, just that it hadn't had the easiest life and fucked up as a result.

How hard is it to adapt an R6 reg/rec to fit? Would the wiring plug on my harness connect to it or would I need to get the R6 connector as well and splice it in to my loom?

Before you rush off and buy new things though find the problem.
The genny connects to the reg/rec via 3 pin plug with all yellow wires on it. on the right hand side of the bike just behind the mid panel, if this connector gets dirty or corroded it will easily melt away and sever the connection between the genny and the regulator.
While your in that area disconnect the plug and check the genny side, set the meter to AC volts, and measure between the wires, you should have aroudn 50v with the engine running at 5000rpm.
Make sure this connection is solid and re-check your reg/rec output

Is that 50v between any 2 of the 3 wires like in the ohms test?
Thanks for the advice on not rushing to buy things but the reg/rec has started to melt on one of the connectors so even if it still works I would like to replace it as it will only cause problems in the future. Where would I get a spare connector from? Would I need one from an R6 if that was which reg/rec I bought?

I've just tested the voltage on the yellow wires (in pairs) at 5000rpm and the reading stays at 0.00v
I then rechecked back at the battery and that read 12.9v with the bike running but that did not alter when i revved from tickover all the way up and past 5000rpm.
I'm guessing that means nothing is coming from the alternator so its either fooked or the connector between the V that magg mentioned is dodgy?
Could the reg/rec be playing up as well or do you reakon its just the alternator problem?

You now have two threads running with this problem, with different symptoms? Did you have the multimeter on AC volts when measuring the yellow wires, was the rect/reg disconnected?

When I tested the yellow wires the multimeter was on AC volts and the reg/rec was connected.
(The previous thread was when the problem was initially starting and i had not done any testing. The problem then escalated with other symptoms so out came the multimeter and this thread was started. Sorry for any confusion but I thought it would be easier to do this way).

The rect/reg has to be disconnected to measure the AC voltage from the alternator three yellow wires. You should get 50 volts at 5000 rpm between each pair. You need 1-2 ohms between each pair of yellow wires at the rect/reg (rect/reg disconnected), infinite resistance between yellow wire and chassis earth.
