Looking to take the engine out of my NC29 now...needs at the least some cosmetic TLC

So I'm sure you all have ideas on paint/primer, best way to go about things...it does need a good clean and there looks to be a fair bit of surface corrosion? Is this normal?

I'm hoping to do all of this myself in my garage and as a newbie to all this rebuild stuff I'm unashamedly plundering the collective genius here!
Is there somethings I must do - cover up/not spray?
I would prefer not to have a gloss finish - is this possible?
And so on and so on...
In the not too distant future I intend to upgrade the jets to : Honda CBR400 NC29 Gullarm - pre 1993 bikes only.
Stage 1 Dynojet kit provides increased power and improved throttle response over the whole rev range.
Suits standard airbox, engine and exhaust. Adjustable to suit K&N air filter, race end can and full system
from GF Racing. Is there anything I should keep in mind for the re-spray with this on my upgrade horizon? Like I should do the respray after this upgrade? or any other engine tinkering for that matter?
