Knowing Yamaha, if it can be shared - it will be.
So, in this case, probably not.
Relays - well, they are just relays
welcome to the site..

I doubt it's "just to make money" if Yamaha can keep things standard they will, like any company really, standardisation is the key to manufacturing. I didn't know the two starter motors were different, it might be that the 600 engine is a later year.
I'd use the a loom and CDI to match the engine, so a 600 in this case. I wouldn't use the T'Cat because it has a TPS which causes some problems but the 3HE or Foxeye will be fine.
So, picture then

It should be OK without it, I think there was only one year the 600 had them.

The R6 rear end usually looks crap on these bikes, none of the lines from the fairing work and its all to narrow in height and toowide for the rest of the bike.
The XJR wheel should bolt in, not sure if the FZR disc will fit the wheel, if it does then happy days.

Most R6 back end conversions don't look right, as they hang too far back.
The R6 Sub Frame can be shortened and narrowed at the front end to fit nice.
Also allows you to decide what angle you want it set to.
Put on a Thundercat Tank aswell. Really nice fit along the outside line of the frame
Don't forget you will also need a Back Light,be it a standard one or an LED
