I look for a while on this forum, but i didn't post a lot.
I'am building a http://www.fzrclub.nl/smf/index.php?topic=16598.0 project (i'am from Holland)
I try to build a exhaust 4in2in1 system, i will soon post some pictures
And i try to build a airbox, the told my it's almost impossible to ride it with only Pipercross/KN filters, has anyone here tips.
But now it runs with original jets, i think with my new exhaust en airbox it will run to lean, an will maybe damage my engine.
In my neighborhood, there is now dynorun (an it is quite expensive).
I thought maybe i can do already a few modification mainjet an i heard about drilling a little bigger hole in the diaphragm??
Maybe you tunners have a few suggestion.

Don't drill anything !!!
Open the carbs from the top, lift out the diaphram and take out the needle. There's a friction washer on the end, move this towards the pointed end one place and see how that goes.
This makes the mixture slightly richer by making the space between the needle and jet wider.

The airboxes seem to need the snorkel to work properly.

I like that,that's a nice finish on the motor,
There are a couple of things i would change,bearings in the steering head instead of nylon,
and i feel he could have made the swingarm wider,he's going to get a lot of stress in corners with that wide axle.
But overall good effort.

i now what you mean with placing the needle higher, i have don that a lot with Dellorto's flatslide.
I start with your tips about this

is this a dirt bike only or are you intending to register it for the road,
there's quite a few quads round my way but most are farmer quads or have the 4stroke single MX motors in em which sound prety good but everyone's got one (or so it seems)
an fzr400 quad on the road would be most unusual, bloody rapid, and sound excellent

mainly for de road, but for testing the strength off the frame i try first with offroad tires, it slide faster , before putting a lot off strength on the frame.
