Awesome thanks Neo, pity I won't have that little Honda branded toolbag... Sooo, I pulled the carbs apart yesterday, found 2 washers on the needles, adds up to about 1.5mm of richer. I took out both, so will see if this cures the midrange bog. Also there was ALOT of junk under the seat screens, and shes running 110/112 mains, which if I'm not mistaken is NC21 spec?
Hope I cured it, if not I'll put back one washer and see. I'm very scared of a lean running motor, so I'll look out for pops, or very high temps, perhaps do a plug chop too...
What do you think Neo? Could it be the flat spot was the washers making the transition super rich at 5000-6500k?

wouldnt worry about it running lean with 110/112. its early nc24 / nc21.
you can go upto 115 all around if you want but even with 110/112 it should be ok.
dyno is easiest way to tell but flat spot at that point of revs is transitioning to needle.
try no washers then 1 washer and see hwo you get on and go from there.

Thanks Neo, flat spot is gone! It must have been the washers.
I got another issue now, went out last night to test, and noticed the instrument lights come on when I pull the brake lever.... Took it out anyway and in the driveway I heard a pop, checked and it was the battery caps that popped up. Measured the voltage on the positive of the bat and the frame and got......17.5v
The headlight was also dim at idle and got brighter at some revs.
I measured resistance on the stator and got 0.5ohm across all the yellow wires, so I think its ok. I stripped back all the old tape and none of the stator wires are melted either. Thing is the rec/reg was ice cold when I got home from the ride...
I guess I'll have to replace the rec/reg and battery. Could this overcharging cause the light to dim/bright with rpm? Also the lights on the instruments coming on with the brake, this must be a short somewhere? Any ideas where to start?

do not run the bike at ALL even for 1 second with more than 15v across the battery, your reg-rec has died and letting way to much voltage through.
this will cook and burn out the igniton unit, maybe the coils too and other electrical components.
get a new reg/rec on there pronto and do not run the bike at all until then.

Thanks Neo, yeah I was out for only about 5 minutes will not start her up again, I just hope I didn't hurt anything else, she was running fine though. My other question in relation to the instrument lights and the dimming of the headlight, are they all connected with this problem?

I ordered a 2002-2009 rec for an R6 probably getting it today or tomorrow, hope it works out. The rec I had on there was a SH232 not sure what bike it's off. I did the diode tests last night and everything looks fine. Kinda worried about that.
I also stripped back the rear half of the wiring harness and took a look at everything and all the plugs and connections look great. So I guess my short is somewhere in the front half, will have a look tonight. It sucks because I get home so late and have to work on the bike wearing a headlamp. I did notice that it's not just the front brake putting on the lights and indicators but the rear brake as well. Unplugged the whole rear light cluster and the problem was gone. But I checked it all and even checked continuity with a multi tester and all is fine...

If anybody has more electrical expertise please feel free to give some advice.
