Looking at the parts fiche, assuming you've got CV carbs and not flatslides...

3 jet system?

We have the 'Power Jet' which could be a 97.5 or 100
Pilot is a 32.5
Main is a 50

That will give you a starting point for returning to stock.

have a look at the manuals on the front page of the site the 3TJ setup info should have the carb settings

yes its got all the right jets.

My only uncertainty is that the needles have been messed about with and perhaps the fuel/float level. is there an easy way of checking the needles or a cheap way of getting a stock set - mine are scratched and have been attack by Emery cloth at some time.

You're not being beaten though, the object is to get the bike to run properly and if that means unbolting one assembly and boating another then so be it.

But I bet it's something so bloody simple!
I am now faced, from a position of no FZR 400,s, with trying to fix two.
I do like a challenge though.

If the emulsion tubes are worn, they'll make those carbs a PITA to diagnose, likely not fixable until you get new emulsion tubes in there, but the symptom set will have you chasing all sorts of things at once, other than the root cause. :D

Just a point about your carb o-rings. I cannot tell from your posts thus far, so I may just be stating the obvious. The slide housing uses an o-ring to seal onto the top of the needle jet. If that o-ring is perished then I expect it all goes to hell. The pilot jet and main jet o-rings would also need to be in perfect condition. Given that it is running poorly, a total carb strip and rebuild might be in order. I have a 3TJ1 and everything was rotten including the throttle shaft seals. Although in my case some of that might be attributed to previous owners using alcohol blend fuels.
