You may not get dead on 50v. mine was about 35, but charges fine. aslong as there the same give or take a volt or two id look at the reg first and there cheaper (R6 ones are better).

If you're only getting 35v, then by the time winter comes if you do short journeys with lights on a lot, then you'll potentially have a problem. Those are the weirdest charging problems to diagnose, where the bike is getting a thoroughly healthy 14.8v at the regulator, but the lack of AC volts means there is not so much current as you'd like and so the battery drains over a week or so anyway. If you fitted heated grips on a bike with 35v at the alternator, it'd show up as a problem very quickly.

Yes.

You have to have the plug disconnected when testing the phases.

So you just stick one probe in 1 of the 3 slots in the alternator plug and the other probe in any of the other slots on the connector to get the voltage?

Set the multi meter to volts then but the black lead on the battery earth and the red lead to each of the 3 yellow wires.

Right been out and done some tests. genny output is ok on all 3 connctors. As is resistance.

Worked my way back to the reg rec connecor and found this.

Connector block

Reg/Rec

So it looks like this is my problem. 3 QUESTIONS.
1)I assume this means the reg rec is knackered- any way to test it to be 100% its not salvageable?
2)As the connector plug is so badly melted, can a new connector plug be bought which i can then re-wire in?
3)If i get a new reg rec (will try and source an r6 one) is it plug and play or do i need to buy an r6 specific plug

Thanks

Have cut the connector block off, soldered the wires and crimped on new spade connectors. I have also bought an r6 reg/rec off ebay. Hopefully once it arrives this should solve my problems.

Right R6 reg rec has arrived, plugged in and i now seem to be getting some voltage into the battery when running The voltsge rises and falls with revs) However even at 5,000rpm i don't seem to get above 12.75v. When i crack the lights on it drops to the high 11's.

The battery is new and reading across the terminals when ignition is off i'm only getting 11.78v (it's never had a charge so hoping this figure will increase as i run the bike and the battery charges.)

just worried as i feel i should be getting 13-14v when the bike is at 5,000rpm- this leads me to think the alternator is not kicking out enough juice. done a check across the terminals at the alernator plug and i seem to be getting around 30v AC from each phase at around 5,000 rpm. does this indicate windings are on their way out?
