NC30 pulse generator wiring help!

Hi, I've purchased an 89 NC30 project which is in the process of being stripped for cleaning etc and have come across a problem that I hope someone here can help me with. The pulse generator looks to be aftermarket as it has 3 yellow wires that have been crimped and heat shrunk onto the wiring from the main harness. ie someone's chopped the plug off!
Now according to the wiring diagram there should be 4 wires from the pulse generator of 4 different colours but on my wiring loom it's currently 3 wires (all yellow) from the generator, connected to 3 yellow with silver bands wires in the main loom???? Why can I only find 3 wires????
The bike ran before the strip down so it all works but it means I need to take the loom out with the engine as they're hard wired together. So the other question is, if I cut the hard wiring to seperate the engine from the loom, does it matter which way round its wired back up as all the wire colours are the same?
I will be marking them up with tape and numbering the wires before cutting them etc but covering the bases incase the tape comes off in storage. Then I'll be refitting a proper a plug!!!
