Where are the black and red wires coming from? They're not standard, someone has installed them. This makes the issue a bit harder to sort out over the net.
There also looks to be a red and black wire spliced into the standard wires in the black plug (then wrapped in tape)?
Here's a pic of the standard rvf wiring diagram. Find the rear brake lights on the diagram (top of pic) then compare to what coloured wires you have in your black connector: http://www.motoinfo.yoyo.pl/Honda/Honda%20RVF400R.jpg

The wire's are coming from the tail light plug, I just moved it around in the photos to show them together.
I undid the tape and the wire's pretty much fell out, they weren't spliced in or anything, just pushed in there.
It seems the wire's there are now unnecessary.
As per the diagram, I have the brown/white wire, green/white, and green wire's coming out of the connector.

Figured it out guys!
Turns out the loom I picked up as a replacement was from a VFR, and the wire layout in the plug is different, even though the plug is the same.
So I just had to move the wire's around and she was good to go. Now to go get the rest of it back together.
